I have an unpublished Bacterial draft genome that I would like to analyze and compare to known pathways from several Bacterial species (with downloaded PGDB files). I also have a couple of genomes that can be found on NCBI but don't have PGDB files associated that I would like to analyze and compare. How can I import this data?

As long as these draft genomes are available in genbank format, you an use them to build a PGDB using Pathologic. Please refer to Chapter 7 on how to run Pathologic using genbank formatted files.
