Pathway Tools relies upon the X11 system. When Yosemite is installed, one of the things it does is to remove the X11 system. On older Macs, the X11 software was uninstalled under /usr/X11, however on Yosemite, it is now installed under /opt/X11. In order to make Pathway Tools compatible with Yosemite, you need to do the following:
UPDATE: Apparently Yosemite introduced some compatibility issues with older versions of XQuartz and the XQuartz upgrader tool. It's recommended that you download the latest version of XQuartz dmg and install that version (currently v2.7.7 is verified to work).

Hi There, I have a similar questions. Does Pathway Tools work on Sierra or High Sierra? Our lab has not upgraded operating systems in a while for fear that Pathway Tools won't work, however I am hoping to convince the group to do an upgrade (so we can get other programs to run that need newer operating systems!) and this will probably only be possible if I can prove that Pathway Tools will still work on these new Mac Operating Systems. Any tricks necessary to yield a successful (re)install. Thanks! colleen
